I am wondering if there is any way to programatically specify which panel a particular indicator will display in. That way I can have one indicator display something in one panel and something else in another panel. Bottom line is that I want to override NinjaTraders default assignment of panels in a indicator.

Never tried that, nor do we support that but you could try playing around with:
PanelUI = 3;
