That is currently expected behavior. The "Folders" in the NS editor just represent various namespaces for organizing those various objects. It does not move it to a physical folder, just amends the namespace. Your files will appears on disk in the single indicator folder, and any "NS Editor folders" that have been created through our UI will be represented as a namespace. This is true for the VS solution explorer as well.
The bug fix reflected in the help guide was in response to the VS custom project not detecting when the file was modified and namespace was added to the class. It should now ask you to reload the project after this happens, which it was not doing before.
