Merging of strategies has P and L issues

I have been backtesting on about 8 weeks data- tweaking a strategy that I realized was biased toward longs and the shorts were letting the side down in terms of profit. So I split them and came up with totally independent way of judging shorts and made it profitable.
Today I have merged both into one strategy.
I cant work out how to have a separate profit and stop loss for longs and shorts.
I tried this in the wizard~ strategy- unrealized P n L set to currency == numeric value
after this I either put a positive number for a profit target~ 1250 as one condition or as a separate condition- a negative number for a stop loss~ -200.
In backtesting I wasn't able to achieve the same total profit as the two separate strategies put together because for some reason my stoplosses were smashed through.
I have basically set up a total of 4 conditions just to handle profit and stop loss for the strategy.
What am I doing wrong?

raycam, you would need to tie the long and short entries to the corresponding long and shorts targets / stops together via the 'from entry signal' parameters. You can set those directly on the 'Stops and Targets' screen in the wizard -
