Open Historical Data Manager, right click on the last contract in a list to delete that contract. If you then select delete, the first contract in the list is deleted. Try the same in WIndows Explorer and you will see that right-clicking on the last file in a folder automatically selects that file so a delete there will delete the correct file.

GUI problem in Historical Data Manager
This may sound somewhat "OCD" but could cause inadvertant data loss:
Open Historical Data Manager, right click on the last contract in a list to delete that contract. If you then select delete, the first contract in the list is deleted. My development team reports that this is the expected behavior for the window currently. That said, I understand what you're saying.
I've asked that development add this item to their list of items to revisit after the release of NinjaTrader 7.KyleNinjaTrader Customer Service
