I've heard that in most trading platforms that when the trader places a stop of any kind on his trade that the market makers can see his stops and can execute the stops at any time. So I was wondering if the Automated Trading features of NJ are stictly on the NJ platform and that stops made with NJ's Automated Trading cannot be viewed by anyone else. Also do these AT codes execute when NJ is not active on my computer?

Order location will depend on state of the order and the technology used.
There is a lot of flexibility and control with NinjaScript strategies. You could program your strategy so that doesn't submit stop orders directly, but instead submit a market order once the market price reaches your exit point.
The NinjaScript method SetStopLoss() has an available field that allows this automatically. You can set Simulated = true for this.
