Where and how can I change the sound when there is an alert from Interactivebrokers that an exchange is doen?

You can turn on/off NT sounds at Tools->Options.
Note: You can not change the sound.

Can I turn off the popup msgbox?

If you are referrig to the order confirmation box, you can disable it by going to Tools-->Options-->General-tab and uncheck "Confirm order placement".

I am referring to the News Bulletins and messages like XYZ exchange is down due to ... I already have to acknowledge these on TWS and do not want a popup box. Thanks.

There is no way to disable this at this time.
